CheckM2 uses machine learning to predict genome completeness and contamination more effectively than CheckM1. It works for all taxonomic lineages, even those with limited genomic data, and is accurate for organisms with unusual genomes like Nanoarchaeota or Patescibacteria.

It has two models for genome completeness: General Model: For novel organisms not well represented in databases. Specific Model: For organisms closely related to known ones.

CheckM2 automatically selects the right model but lets users choose or compare both. A single contamination model is used for all cases and works reliably.
